* Use big (200mm) fans, spinning slowly.
* Low power CPU, under 100 watts. 65 watts even better.
* Control the CPU cooler fan electronically.
* Use SSD disks where possible.
* If you must use spinning rust disks, make them 2.5" instead of 3.5".
* Route your cables so they don't contact fans or bang anything.
