This is looking like a hardware problem on the machine I had running
gw6c (I suspect in the network card, but I haven't bothered to narrow it
down).  A recent round of musical-PC-parts resulted in a spare machine
to be used as an IPv6 gateway machine.  Running gogoc (the new machine
is running Maverick instead of Lucid, so the name changed) on the new
machine (after an abortive attempt to use an HE tunnel - the FVS318
turns out to be decidedly Protocol 41 unfriendly) resulted in a stable
freenet6 tunnel.  Lovely.  It felt all downhill from there getting an HE
Sage certificate.

As I mentioned, this problem was very similar to a frequent timeout
situation I had awhile back with openvpn (which was running on the same
machine that was giving me the freenet6 timeouts).  Time to resurrect
the openvpn project, this timme with IPv6 in the mix.
