Specific links to the articles you have used would be helpful.

It sounds to me like Drupal is using one directory for storing files
so that both "sites" have access to the files within that directory.
You might not be running into an Apache issue. It might be the way you
have Drupal configured. It's hard to tell without more specific
information as to how you have things configured.
