Actually, I do recommend a proprietary solution that has worked well for me that I got into prior to doing so much open source stuff.  It was originally called Cool Edit, and now Adobe has purchased it and it goes by the name Adobe Audition.  In particular, the click/pop removal, if you follow some of the tips for setting thresholds that abound on the web, works very well in a batch mode.  Plus, a nice batching function for automatically converting captured .wav files into a variety of other formats (if you want one higher mp3 resolution for your home listening and another lower resolution for your portable mp3 player, e.g.  Costs money, but saved me gobs of time converting old records.
