There is an eject program for linux that might do what you're looking
for: http://eject.sourceforge.net/  In fact, this is probably the
underlying program that GNOME's eject uses.

Even though it says it is for CDROM devices, it can also be used to stop
USB devices.  I use it to "eject" my ipod, which gets rid of the "Do not
disconnect" message.  I guess it would work on a USB drive.
