[ale] Knoppix 3.3 problem

All the files where changed to UID 1000. This problem did not occur with Knoppix 3.2.

All the Fedora install is changed to UID 1000?  Or just your 
home directory?

Seems you ought to have a different partition for your 
Knoppix persistent home directory.
