Try Linux Application Development, from Addison-Wesley, or the Wrox Press 
series on Linux Development as books to start with.

Programming in C with standard libraries works just fine from the command 
line. However, it is the OS resources and API's that are necessary to 
something more interesting, as you note in your email. These books have some 
of that information.
