A pluginplay modem will not necessarily keep the same settings between booting Windows or Linux.  You should try all possible com ports.  Also, you might have a utility under Gnome that will tell you your current IRQ settings and addresses.  I think your best bet though is the setserial program.  Once you know what setserial tells you, then you can use it in your boot sequence.  Put a line in /etc/init.d/boot.local, or your equivalent of that file, that says to set your serial ports the way you want under Linux.  You manage the serial ports under Linux, not the other way round!
